I've noticed that I get some headshake when I put the front wheel down after a small wheelie. The rear wheel alignment marks look right, but I haven't investigated further.

Is post wheelie headshake a sign of something else out of alignment, or is it likely something that I'm doing wrong?

I've got a 00 Naked.

it could be technique, you're putting the wheel down when it isn't totally straight, it's actually pretty common

the rear alignment marks suck for the record too

As long as it is just a little headshake thats pretty common, at least it is to me.
But if it is a lot then I would investigate

it's highly likely that you handlebars aren't straight when you set the wheelie down, rather than something wrong with your bike. avoid the temptation to blame your machinery first, because it's usually the rider.

Go easy with the wheelies - my buddy set his down in 3rd gear, got into a speed wobble and totalled his CBR600RR. Not a good thing.
Even at slow speeds, I'm sure you could get into a nasty speed wobble.
Make sure you get that fixed ASAP.
