To 1) the initial checks I'd do are:
* chain too tight?
* are all bolts tightened to spec?
There are many more checks you could do but with only 2k miles on your odo they seem overkill.

You're right, engine was changed at 113k miles, and it has another 127k miles on the replacement one (user Danimal). There are multiple other high mileage reports in this thread...

The oil check glass is at the very front of the oil sump, so even a little uphill slant will have drastic effects on the level. So make sure the bike is level horizontally as well as vertically.

I think 4 piston calipers are new for the 2019 model. Maybe that's also the case for the preload adjusters?
I do like the black with red frame and red wheels scheme though.

I do not own a 3rd gen, but my take-aways from sitting on it and seeing various reviews are, that it has a more uncomfortable seat (which is apparently intentional to provide more feel for the road),...

Not sure what your specific problem is, but with completely empty lines I'd just let gravity do the work. I'd even recommend you empty the lines completely and start from scratch with fresh brake...
