Which yellow wires are these? Is it the yellow wires on the other end of the connector to the RR?

I think my RR is suspect as well cause my battery isn't charging at 5k RPM, but I want to rule out the stator obviously.

I also want to add while doing the cam swap, to access the rear CCT, I unscrewed a thick negative wire thats beneath a green cover case with fuses (starter power?). While reconnecting, I accidently touched the black wire with the RED wire causing sparks and it also tried to turn over the engine. I'm thinking this may have shorted the RR, battery, or something else... Any correlation?

Something is draining my battery.

You shorted the starter relay which tried to start the motor. A problem if the bike is in gear. Probably did not harm any electrical components. The main 30A fuse would protect those as well as other fuses. The stator wires are the three yellow wires. You would test for voltage output and ground using the three wires in the connector on the harness side as you stated, not obviously on the R/R side. I'll post the service manual page on stator testing for you.
